In Emacs 22 and later, the init file may also be called .emacs.d/init.el. Many of the other files that are created by lisp packages are now stored in the .emacs.d directory too, so this keeps all your Emacs related files in one place. All the files mentioned above should go in your HOME directory.

I am guessing that your end goal is to run Emacs from a USB drive which you can carry around. There are two ways to have Emacs start with a different init file: (1) the -q --load way. This is simply to run. emacs -q --load path-to-your-init.el which starts Emacs without any initialization, then loads path-to-your-init.el Your init file contains personal EmacsLisp code that you want to execute when you start Emacs. The default value for Emacs is 760kB which is extremely conservative on a modern machine. The real trick is to lower it back to something reasonable after initialization. This saves about 0.3 seconds on my init files.
